ECU Problem

I did a motor swap on my brother's 2001 Ford Mustang 3.8L and now we have problems when the car goes into CLOSED LOOP. The acceleration falls on it's face and the car hardly stays on.

I believe the motor we swapped in was from a 2003 3.8L Stang. We did not have that engine's ECU so we used the 03 Harness with the 01 ECU.

I noticed some things were missing from the new motor like some actuators on the back of the intake manifold which turn some butterfly through out the intake manifold. The 03 motor has a completely different intake manifold with no butterflies.

Is the 01 ECU the cause of my problem here? Do i need to find a 03 ECU ?
